My girlfriend and me want to be domestic partners but my girlfriend was married to someone else. She's been separated for over two years and has been living with me. Does that mean we can't become domestic partners till she's divorced?

Yes. You must meet ALL the eligibility requirements at the time your register, including that you cannot be "in a marriage recognized under New Jersey law."
Assuming you and she meet all the other requirements (both over 18 and of the same sex, or both or older and same or opposite sex, share a common residence, and are unrelated), you will not be able to register until she has obtained a final divorce.
